Greetings Astafford! I'm not sure that I can give you a complete answer, but I'll do the best that I can. In Greek, nouns actually have gender attached to them. In terms of your question, the Greek word for church is actually a feminine noun. So, the appropriate pronoun to use would be 'she' or 'her'.
